I run one IM client (Adium) that allows me to have multiple connections to difference accounts (even on the same service). This is the kind of approach I would expect my AIR apps to take, if indeed the need to run it more than once is a desirable feature. I could see how some would want to do multiple instances, especially when the Air App is not open source, and the Developer won't do it for you.
